Also make sure the auto idle is OFF .

I know you stated you checked the linkage when disconnected from E C motor, there should be no binding of the control cable at all through its travel.
If the engine learning procedure does not correct or change engine speeds from what you have now go into monitor and check if learning procedure created any codes.
