Note the single BLACK PUFF early in the video, Throttle was steady.
Note the PULSING BLACK EXHAUST during throttle advance.
Note the relative smooth running below 1/2 throttle with STEADY THROTTLE.

Is there an injector hanging up?

Does not have "Injectors" has pressure tripped nozzles and a injection pump with separate injection delivery components, if one were to stick would eat itself, if a nozzle pops below pressure usually White Smokes as does not atomize correctly. Usually indicates governor is making up for low fuel delivery to demand as a restricted supply to the injection pump at higher end demand.

If I had to guess, fuel starvation or timing, probably the same thing. What kind of injection pump does this have? a picture or model number would get some better answers. I'd bet this is injection pump related... fuel pressure to the injection pump would be a good place to start

Take the valve covers off and check all springs , then check when cranking then when running if all looks good.......Hook it up to an external tank of fuel thats half atf take the filters off and dump them out and fill with atf crank that gall and let her eat I think you have some sticking issues in the pump or injectors from this sorry fuel we have nowadays

You have obviously done this before with some good results. I guess ANY ATF would work. This seems to be a plausible "try" since the problem occurred after a LONG NO USE period (4-5 years).
I'll pull the overs to verify springs and valves seem to be functioning as inteneded.

The FIX is in!!!!!!!
First started engine, let it warm up, and problem still existed, although it seemed SLIGHTLY better after a 10 minute drive to the house but STILL HORRIBLE!
What I did:
I purchased 10 cans (16 oz) of Moly Diesel Purge.
Rigged a return line to a bucket.
Rigged a fuel supply line to a bucket.
Poured all 10 cans into bucket.
Put feed line into the bucket.
Held RETURN line out of bucket to expel diesel.
Started and ran.
When return line began to run CLEAR (Diesel Purge Fluid) I put return line into the bucket.
Ran engine, REVVED, IDLED etc... until MOST of Diesel purge was gone.
NOTE: I held feed line about the return "rusty looking returning crap".
When NO MORE USABLE CLEAN Diesel Purge remained I turned if off.
Let engine set for 9 days!
Drained all remaining fuel (again) to be safe.
Replaced fuel filters.
Started it up.
Only ONE black puff! I'm sure a few particles of crap will get purged with some use.
Runs like and champ and will SPIN THE TRACKS (pushing against a tree stump) without any hesitation or any puffs!!!!

I will put more Diesel purge into the fuel to run to continue to CLEAN but it seems very normal and usable!
